Simply being able to undo individual upgrades would resolve this. Granted we can play around this - Simply not unlocking the towers we dont want cards for, but that also means to change builds we have to reset the game and re-gain all the XP we worked for previously. Progression is actually punishment basically, unlocking less means I'm more likely to get the cards i want. The problem isn't so much that it muddles the card pool as much as It's simply beneficial NOT to purchase upgrades so the towers never enter the card pool to begin with. If you could just pick what you want, there's very little replayablility here. 9-11 extra cards is a non-trivial obstacle to drawing the cards you want. So yeah, they're not wrong, unlocking all 12 tower types does significantly affect your ability to draw upgrades for the tower or towers you're trying to focus on.

Now, granted, some tower types, like say, Mortar, may have as many as 8 upgrade cards in the draw deck at any given time (Health Damage, Bleed, Armor Damage, Burn, Shield Damage, Poison, Range, AoE), but that also means they have more total cards you need to get them fully upgraded. Drawing one of those 4 sprayer upgrade cards can get iffy.

So if you're trying to do say, a ballista and poison sprayer run, and you want to fully upgrade your sprayers, between the other 10 tower cards, haunted house/seance, mana bank, university and all its associated cards (Breakthrough, Scholarship), the Fortification cards, the 5-8 ballista upgrade cards you may have available (5 if you've not taken any of the ballista damage upgrades, 8 if you've taken at least one of each damage type upgrade, since those open up the Bleed, Burn, and Poison cards). But at any given moment you only have 3-8 upgrade cards that you could potentially draw, depending on tower type (Lookout Tower is 3, Mortar is 8, Poison Sprayer is 4, etc), since they're tiered and only get added to the draw deck when you take the card before them. There are actually 12 tower types, not 10, 11 of them are cards you can draw. Taking more than that is just hurting you anyway, so any smart player isn't going to actually take them, and they're just making it impossible to get the towers you want to upgrade fully upgraded.
